Make sure files_for_e3sm are in cdf5 format where needed

Some ocean and sea-ice initial conditions from March 2024 are in netcdf4 format that should have been in cdf5. Same with MOC transect masks, which also have int64 fields that are causing MPAS-Ocean trouble.

We need to make sure this is fixed.
